Typical examples of persecutory delusions I've come across when working as a psychiatric nurse:

CIA/FBI/KGB or other similar agency watching the person and having installed cameras and microphones to monitor the person.
Certain people being out to hurt and/or kill the person.
The idea that people are staring, talking and whispering about the person in a negative manner behind their back.

As for how this term is applied, if the person's thinking is delusional, that is, the idea is fixed and untrue, and the thoughts are negative and involve negative things against the person, this would qualify as a persecutory delusion.
