I'd suggest seeing a Urologist or GP as it sounds to me like a simple bladder infection!. If he has urgency to urinate many times a day but can not pass much urine with the pain in the a*s burning sensation I'm betting that's all it is!.
Sense you've been together and have already have taken precautionary testing I doubt his problem could be anything else!.
I'm an older guy, married true to my wife and have had continued problems with bladder infections in the past!. The drug of choice is usually Ciproflaxacin or ( Cipro) for short!.
Hope he gets better soon!.Www@Answer-Health@Com

first a question from me!?!? If your in a committed relationship why the test every 6 months!?!?!?
But anyways it could be the spermicide in the condom, that gives me the burn after sex!.
Or your pH's do not mix well!.!.!.
You could have also passed on a yeast infection, yes males can get it to, however it is rare!.
Or its a simple bladder infection and coincidental timing!.
<edit>
Yes it can take months or even years for signs to show!. But actual laboratory tests can tell as soon as the disease is contracted!. Even a dormant virus will show up on a blood screen or scrape test!.Www@Answer-Health@Com

If your doctor rules out infection, it's possible that he's having a reaction to the latex in a condom or diaphragm, or to the spermicide (if you use one)!. Non-latex condoms, made from urethane, might make a difference, or a different brand of spermicide!.
And ignore the jerks who think safety is a bad idea!.Www@Answer-Health@Com

It could just be that he has bruised the penis head by being a bit to eager in his sexual activity !! The urine is an acid and if he has cause a bit of damage then each time he pees the urine will burn
If it doesn;t ease off within a week he needs to see his doctorWww@Answer-Health@Com
