Don't work out just after waking up, since your body won't have much energy because you've basically been fasting for 8 or so hours while asleep. Instead, eat a decent breakfast, and wait a little while for the food to be digested and your body have enough energy reserves to properly work out.
Don't work out before going to bed either. If you work out before going to bed, you're basically going to be hyping yourself up and you won't be tired for awhile, which will make going to sleep very difficult.
Aside from those two warnings, though, its really just a matter of when works best for you as an individual. I personally prefer mid-afternoon around 2 or 3, after I've had lunch and finished my classes. However, my Fitness for Life Professor (who's been a personal trainer for over 20 years, so I'd say he knows his fitness stuff...) prefers to work out around 11 AM for various reasons. (I'd work out at 11 if I could, but that's when I take lunch due to my class schedule...)
