Impetigo
Allergic reaction
Viral Infection such as chickenpox or shingles
skin condition such as acne.
Cyst

It sounds like it could be some kind of fungus, do they form any distinct pattern or are they just splattered around? Either way, I'd take him to his pediatrician to have them looked at.
