The levels of infected red blood cells would be highest right before a fever spike so you would be better able to identify whether or not you have malaria or the specific type of malaria. When you get a fever spike that is caused by all the infected red blood cells bursting. While you still may see the presence of malaria on a blood smear after the fever spike it would be harder to tell which species it is.

i'm not sure, i don't know how a doctor can predict when a fever spike is going to occur, however it is caused by a virus one that does not reproduce in humans i believe, it matures in humans and if there is one thing viruses are weak against it is heat and so if the fever spike occurs it could kill the virus making smaller particles of it more difficult to detect, i think.

Malaria is not a virus, it is a protozoan parasite. It infects red blood cells, and does replicate within human hosts. I don't know why your physician would request a blood sample just before the fever spike...the malaria should be visible within the red blood cells under a microscope. Perhaps your doctor is hoping to get a blood sample when the parasites are at a higher concentration in your blood.
