Are you still shaving? That can be very irritating to the skin, especially genital skin, which is very delicate and sensitive (yes, even rough, tough guys). Try trimming instead.
Did you get tested after the little bumps appeared? Tests done while you had no symptoms might not show anything, and the wrong tests might have been performed, having no symptoms to guide the search.
A few bumps on the penis could be perfectly normal, especially if they don't hurt or itch. They could be what's called pearly penile papules, little white bumps of sensitive tissue that appear (rarely) on some men. They're perfectly normal, but a bit of a problem because they're extra sensitive. Or they could just be bumps. It's common for these to show up and then go away again.

Did they test for genital warts?

It is best to get this condition checked out by a doctor. Sometimes what may appear harmless or none-life threatening to us, maybe serious to a doctor's stand point. Those of us who have no medical training should never assume anything or question certain things with friends and etc. It is best to seek professional medical advise for they are well trained and have incredible medicines especially for things that are not life threatening.
