You worked them too hard for a first time dude!. Give them a day or two to heal, then go at it again, but this time, shorter reps and a few more minutes in between!. Are you using weights when you squat!?!? If so!.!.!. start off really low, then build!.Www@Answer-Health@Com

The waiting time between sets will have no effect on your level of soreness, it is simply to let you recover enough to do the next set properly!.

If this is the first time you've done squats in a long time then that is why you're sore!. If you are not working a particular muscle regularly, you can damage the muscle and the tendons and cause tendonitis and/or muscle trauma!. Each time you work a muscle vigorously, you cause microtrauma or miniature tears in the muscle cell chains!. This is bad if you go overboard but a normal part of muscle development if done properly!. Each time you cause these minor microtraumas through proper training techniques, the muscle responds by increasing its size and/or strength depending on the exercise you did!.

These traumas make your muscles release toxins and normally take 4 to 7 days to repair if you are not in peak condition, much less if you are!.

Drink lots of water and take 1,000mg of a good vitamin C supplement daily to assist in recovery!.Www@Answer-Health@Com

First of all you need to reorganize your workout!. Do your runs on workout days that involve your upper body!. On leg/squat day get on your gym's treadmill and walk slowly and stretch your quads and hamstrings really well before you start!. If you are squatting correctly and heavy you need more than 1 minute to re stretch and get ready for the next set!. When you are done with legs for the day get a buddy to help you stretch out!. Even with all the stretching and preparation you are still going to feel the burn of squats for a few days!.Www@Answer-Health@Com

I would probably suggest bit more time between sets, and split the weight training from endurance cardio training - but it is individual!. I have bodybuilder friend who says: "No pain, no gain!." No worries mate, you have trained well and your legs reminds you about it!. Do not forget to eat a lot of heathy, protein rich food! Www@Answer-Health@Com

The soreness can be down to a number of things, like injury!. Most likely this is just post training soreness or DOMs (delay onset muscle soreness!. It sometimes takes 2 days to get the full soreness!.

It may be that you have slightly overdone it but most likely, if it doesn't hurt after 3 days, your body may adapt to the stimulus (the run & squats) and improve for next time!Www@Answer-Health@Com

Its, really ok, your muscles are just strained!. I played and hour of wii boxing and felt the same hte next day!. Just rest it until the soreness goes away, and also during you workout, if you start to feel any pain at all, stop at once and maybe do some lighter excersizes!.Www@Answer-Health@Com

If it was your first time they're just sore!.Keep it up or maybe do less next time until your body adjusts
