Usually the brown spots are stain which is brought on by excessive amounts (or not brushing afterwards) of sodas, pops, coffee, tea and wines. Anytime you drink or eat anything and can't brush right away, try to rinse well by swishing with water. Since you do eat a lot of sweets, you may want to add "additional time" to your hygiene regime to include flossing daily. This would reduce the possibility of decay and eliminate your need to worry as well.

When the braces are removed all excess cement and any noticeable extrinsic stain will be removed. You will be advised to have a cleaning scheduled shortly after the ortho removal. If any excess cement is bothering you now, just ask at your next ortho appointment if they can remove it. Don't try to do this your self. Any dark areas you've noticed, be sure to point them out when you are at your ortho check up, they can check them more thoroughly. Decay should always be taken care of as soon as it's noticed to prevent further damage. Don't forget to continue your regularly scheduled cleaning appointments with your dentist.

You should ask your dentist or Ortho and see if you can get those brown spots scraped off.
