What does it mean when ear wax is dark brown instead of light yellow?!

Sounds like it's time for a doctors appointment. Your son most likely has an ear infection, or sinus infection and it is showing up in the excess wax from his ears.
It is much better to have his ears checked by a doctor, you do not want him to get a deep inner ear infection that could damage his hearing and even rupture his ear drum.

Could have an ear infection, the darker color would be due to blood, it would be best to take your son to the doctors, it is never good to assume with ones eyes ears or mouth, these are our sensory organs and are needed to operate correctly.

Ear wax that has been in the ear for a long time can be this colour. Just because you clean his ears regularly does not mean that you are removing some of the more difficult wax. If the wax is this colour and is like soft candle or bees wax then you need to get some drops to break the wax down (some luke warm olive oil will also do this (do not use vegetable or engine oil). If the wax is this colour and soft or runny then this would indicate an ear infection. See your doctor about treatment for this as untreated ear infection can lead to severe pain and even deafness.
Dark brown wax simply means it's been in the ear canal for longer time.
Doesn't mean infection, rotted ear or anything else.
