if you've had the flu then you've been coughing as well? and that will add strain to your muscles

Flu tears up the chest really badly. It can sometimes turn into pneumonia. If you are not a lot better than when the flu started just go to the doctor to have it checked out because pneumonia can come on really fast.
your air ways are just sore from the blockage. it won't hurt forever, don't worry about it.
It sounds like you got another condition - bronchitis. Have that checked. Have a healthy and happy new year!
