I'm not sure why it only hurts why you cough, but I was always told that the reason why you have a hangover when you get drunk is due to dehydration (whether you puke or not). Alcohol is a diuretic. So the best thing to do is drink some water and take some meds if you need too--although taking meds on an empty stomach is just asking for trouble, so be sure to eat something stable with it as well.
You could still be dehydrated. Drink lots of fluids w/o alcohol.
I've heard that drinking Gatorade helps.
