Why do I sometimes cough up mucus or seem congested after pretty intense workout!

Question: If you have not been working out for a while, you have not been using your lungs to their full capacity and mucus will collect in the unused areas, especially at the bases of your lungs.
When you start doing strenuous aerobic workouts, you will open up areas in your lungs which have not been open for a while. The mucus in them is loosened up and your lungs want to get rid of it. After you have been doing intense workouts for a while, this should lessen or stop completely.
