Yeah, you'll be able to have children, but before you try to have kids you'll have to go off the birth control. The birth control your doctor prescribed is only to regulate your period for the time being. Unless your doctor says otherwise, it's extremely likely that all you'll have to do is stop taking the pills when you try to conceive a child.
My fiance is on birth control for the same reason.
Yes it is helping your body to ovulate more normally to therefore have a normal cycle
