Do you do army style sit ups with you hands interlocked behind your head? Whenever I do a lot of those my neck hurts from pulling there unintentionally. Instead use another sit up/crunch technique by crossing your arms over your chest with your hands over your shoulder with no pulling/grabbing of the shirt. I think the hands over the chest without pulling the shirt is harder/better anyway and improves my army sit ups too.

It sounds like you're putting too much stress pulling yourself up with your shoulders. Put more emphasis using your core when you work out - you'll feel it a lot more, the work out will be more effective, and your neck will stop hurting.
Take 2 tablets of painkillers it works. Do not overdose at all though!
