He may not be breathing properly. When you exert yourself beyond what is considered normal, and do not breathe correctly, you will get pains in your side. It needs to be controlled, in through the nose and out through the mouth. It makes a world of difference.
If you are uncomfortable with what the Dr said, by all means get a second opinion.
I used to have that problem and they called side stitches. Not sure what to do about them though.
Actually I think you should try another doctor and if possible at a different doctors office.

This describes all of the problems with modern day society concerning kids. the fact that you didn't put your kid into sports until he is 10 is kinda weird. i joined my first baseball team when i was like 5 and took tennis lessons before then. and i eat junk all the time. tell your son to get over the pains, i bet he has these pains because he hasn't done sports until now. i know what he is talking about. get him to stretch his side a lot and breath in and out at 3 second intervals. its obviously just a cramp. it doesn't hurt his health. i feel like this is common sense.
Your son has tight muscles in his back that when he runs, which causes his frame to move, presses into the muscles to cause them to go into pain. To get rid of the pain he has to free up his muscles and here's how to do that:
Back:
(do from a sitting position)
Place your left hand on your left leg next to your body. Place your right hand over your left shoulder, fingers over the back and the palm in the front and firmly pull down on them and hold. After 30 seconds slowly lower your body forward and to the outside of your left leg, keeping your left arm fairly straight as you do. When you reach your lap remain there for another 10 seconds, release the pressure but rest there for another 30 seconds. Then reverse your hand positions and do your right side. You may have to help him with this but it will get the pain to stop.
For best results relax the body first by taking a deep breath and exhaling then remain this relaxed. The reason this went undiagnosed is that tight muscles don't show up on scans so the dr.'s take this as a normal pain to have. It isn't and nobody should be living in pain like that. good luck.
