Bone and Joint issue's with running?

About two months ago I decided to get in shape for summer and i started running everyday at about 5mph for 20-30 minutes. Eventually my knees really started to hurt so I did this about every other day...and they continually got worse to where i run only on occasion. I thought I'd recover by taking some time off but everytime i get back on the treadmill I run about like 2-3 minutes and i just can't keep going. And they REALLLY hurt in the morning when i first get on my feet and then pain doesn't go away completely for about an hour. ( If you were looking at my right leg, the pain is on the bottom left of my knee cap).
I do swim so the lack of being able to run isn't hurting my plan to stay fit, but what i'm wondering is why i'm having such trouble with my joints when i'm still so young???

there are a few issues that may have triggered this
How old are you? if you are in your 30s or 40s Arthritis could be setting in.
What kind of shoes are you wearing? When i run the best shoes for me and Nike Shox and New Balance. They provide enough comfort to let me walk/jog for long periods of time. You may want to look into getting new shoes.
are you just recently active, or have you been active for a while? some people when they start off running without stretching or if they just havent been active in a long time- will expeirence pain because your muscles can be tight and when you run, it wears it all down and it starts to hurt and get inflammed. I used to play lots of sports when i was in High School. 5 years later, without doing alot of activities, i decided to run one day, and my god did my knees kill me by the end of my run. I just rested, elevated and took some anti inflammatories and i felt better. to continue my jogging i just started out slow and then made my way up throughtout the jog, and it was a lot better.

If none of these things will help you, then i would suggest seeing an Orthopedic Dr. for this issue. You may need to get an xray (if nessesary) or at the worse an MRI. now when i go for a run i just rest and anti inflammatories after the jog. good luck!
