Mostly it has to do with a substance called melanin. It's very similar to the melanin that determines your skin color. Melanin is brown, and if your iris only has melanin, your eyes are brown. Other colors are the result of other pigments such as eumelanin.

Besides pigments, your eye color is determined by genetics as well. Brown is the dominant color, so if one of your parents has brown eyes, chances are your eyes will also be brown. My father has brown eyes and my mother's eyes were blue, yet all my siblings and I have brown eyes.

It is mostly to do with genetics. If your father has blue eyes and your mother has brown the chances are you should have either one. But it can also be to chance, for example both of my parents have blue eyes but somehow I have green!
