It sounds like your son might be accommodating through the prescription.
It's the same mechanism that requires people over age of 40 to wear glasses for the first time; the lens inside the eye becomes more rigid and cannot accommodate like it used to.
Young kids have the opposite problem. Sometimes, despite the fact that the shape of their eye (too short typically) requires a prescription to see, their lens is so elastic and the muscle fibers are so strong that they are able to essentially accommodate through it, even though they technically need that RX. This accommodating does cause a lot of eye strain and headaches as a result.
It's not necessarily the doctor's fault, nor is it your son's. In this situation, it would be best to continue to see the same doctor so they have his history on file.
