Question: Is Anaglyph 3D Gaming Bad For Your Eyes?
My eyes feel weird and take time to readjust after taking off the glasses. Is any harm being done when viewing 3D material?

Not at all, nothing. When wearing anaglyph each eye becomes accustomed to the colour of each lens. After taking the glasses off your eyes will take a minute or two to re-accustom to normal viewing colours. In terms of harmfulness, its about as bad as wearing sunshades, except in this case each lens is a different colour.
