The hormones in birth control pills get into your system fairly quickly, and can have effects on your emotions. If you take them at bedtime, though, then whatever effects they have on your emotions will be going on while you're asleep. I had a similar problem when on birth control pills, though the effect was all the time, not just certain times of day.

I had one brand of birth control pill: Yasmin make me want to cry for about 3 days although I had no particular reason to cry.

I have not ever noticed a change in emotions when I changed the time for which I take my birth control pill but it is possible that the time change could have had an effect on your emotions. I would recommend checking with your doctor as well to see what they say.
