Well first, when you are dealing with a man who is larger then usually then you will have pain much longer then normal. Also condoms do NOT stop all diseases, they help prevent them, liquids may still transfer, and there is always herpes and genital warts that can be transferred always with or without a condom. This also includes pregnancy, condoms are not 100% effective. If your problem persists of course go see your doctor, this problem of yours is hard to answer without more details and further questions, or without seeing, so talking to your gynecologist would be your best bet.

There are a number of possibilities for what could be causing this such as an infection but the only way to know for sure is to see your doctor for further evaluation of the situation to see what they think could be going on.
