It's actually common to have painful sex while taking clomid, particularly if it is your first cycle on it. It can make self-lubrication very thick, so sex isn't as pleasurable, unfortunately. Also, if your ovaries swell, it may hurt to have intercourse.
Although I doubt anything is extremely wrong because it is a a somewhat common side effect, I would call your doctor. Be safe rather than sorry.

That's a very odd reaction. I think you should call your Dr. I have never heard of this reaction.
