She has inverted nipples, this is very common. I would suggest you love her for who she is and not some broken sense of physical perfection you have going on inside your mind.
There are treatments she can have that ~might~ bring them out, though really, it is not even remotely a problem. She can still breast feed, so they still work as advertised.
